With the tour given by the vatican you can re-enter the museums after the tour is over. I don't believe you'll be allowed to do that with private tours. The vatican offers group tours and also a private guide if that's what you wish. I really think it depends on how much indepth information you want as to the type of guide you hire. If you just want to spend as much time in the museums as you can I would suggest the vatican sponsored tour then re-entering the museums as seeing the rooms not on the tour. The you can visit the basilica. You can also book a tour of the vatican gardens which includes entry to the musuems.

We did not spend any more money with a private guide as we would have as part of a group. We used Sonia Tavoletta and she was amazing, a true gem.

I have never heard of a private tour guide that charges 50 Euro total for a multiple hour tour of the Vatican for a group of five. Hence, the savings outlined above do not make much sense. A 50 Euro per hour is a customary charge for some tour guides, or a flat fee of several hundred Euro.
To avoid lines there are several things you can do; book ahead with the museum itself, or book through a reputable company (enough info on that already) that offer "privileged entry". You can always take a tour on site through one of the many touts selling "Skip the line" tours, (make sure they have a printed reservation from the Vaticanif you are worried) or go in the afternoon after around 1pm. It is very rare there is any kind of line at that time.
I am thinking about booking a semi-private tour with Through Eternity (7 people max). Their rates are a bit more expensive than others (92 euro a person), but the tour last 5 hours with a 1/2 hour lunch to break it up a little

I would suggest booking an afternoon tour so that the many tours groups that go in the morning are gone. The museums will still be very crowded but you won't have to content with so many different groups.
